That is normal. The "Boot at startup" window is showing you all of the applications and directories that will be "looked at" during boot-up (i.e. only their !Boot files will be executed). The greyed-out entries are the ones inserted by RISC OS itself: any entries you make will appear at the bottom of the list.But now, the boot configuration choices are greyed....
If you want an application to start running at each reboot, you should be adding it to the "Run at startup" window instead.
