Ah, there's a slight misunderstanding here. In Arculator, .cfg files are the same thing as profiles! (Actually, Arculator itself calls them "configs", so I'm using the wrong word here.)

When you load Arculator without any arguments, the options it lists in the window are actually the config files in the configs/ directory. When you double-click on one to load it, it loads that config file.

Likewise, when you run Arculator.exe A3000, what's happening is that Arculator finds and loads the configs/A3000.cfg file and runs it automatically.

So the answer to your question is that to have Arculator use a different .cfg file, you simply use it as the argument! For example, if your config file is configs/A5000.cfg, you would run Arculator.exe A5000.
