I have, of course, played with the usual RGBtoHDMI menu settings to no avail but, as it works with the other Atom, that's not surprising.
Maybe posting a photo of the setup would help...
I've seen similar (but not identical) video glitches, and identified two possible sources:
1. Crosstalk on the Atom board itself, I think from 6847 address bus onto the 6847 video outputs (which have a very low voltage swing)
2. Crosstalk on the cable connecting the Atom PL4 to the RGBtoHDMI (see this post for more details).
