For tricky emulation cases like this, I wouldn't develop against BeebEm to be honest - I haven't used it for years now, but historically it was always one of the less accurate emulators. B-Em, beebjit, b2 and jsbeeb should all be pretty accurate in emulating what the real hardware does.
